En el año 2025 Tokio ha sido transformada en Zebra City. En ausencia de Zebraman una mujer que se hace llamar Zebra Queen (Riisa Naka) ha formado el Ejercito Zebra y ha instaurado el "Zebra Time" por la fuerza. Shinichi Ichikawa (Show Aikawa) despierta repentinamente sin ningún recuerdo de su pasado, pero instintivamente conseguirá volver a ser un superhéroe.
